The two vehicles collided on the Bradfield Highway at Milsons Point just before 7am, with the motorcyclist still being treated at the scene.
NSW Ambulance confirmed two ambulance crews were on-site.
A NSW Ambulance spokesman said the motorcycle rider was a man in his 30s and had suffered “possible lower leg fractures and an arm injury”.
All lanes had reopened on the Harbour Bridge by 7.40am, though traffic remains heavy in both directions.
A Transport NSW alert warns northbound traffic is banked up to Rozelle and remains heavy on the Cahill Expressway.
Southbound traffic on the Warringah Freeway is queued back to Cammeray.
Motorists are being urged to allow extra travel time and follow the directions of emergency and traffic crews at the scene.
Buses are also delayed in both directions.
It comes after an earlier two-car collision in the Sydney Harbour Tunnel on Friday morning.
One of two northbound lanes remained closed at about 7am, with motorists warned to exercise caution and prepare to merge.
